Obviously this means lyme is in a different state. What exactly does this mean? Is it good or bad?

Lyme is "intelligent" it can change from free form spirochetes in a hostile environment (abx treatment for instance) and form cysts to hide from abx and dying. Actually it is a quite effective hiding technique, because most abx cannot penetrate the cystic form.
Flagyl or Tinidiazole can penetrate cystic form. But, stopping abx can also make Lyme come out of cystic form - within hours according to this LLMd...scroll down almost to the bottom for this doctor's Cyst relapse post: http://lymemd.blogspot.com/
