So now on all 3 of these antibiotics. When I increased the Flagyl from 500mg to 1000mg I definitely felt spacey out of it that first night and a little bit the same (but not the same intensity) the next day. Not sure if that is just a side effect of the med or a herxing symptom.

I had no problems w/ the Rifampin and Doxy but don't like the way I feel on Flagyl (just kind of out of it) but not sure if I am really having herxing or maybe I am looking for something dramatic when there may be little things I am overlooking?

Quoting from the book "The Lyme Disease Solution" on page 250:

"Tetracyclines, such as doxycycline, are NOT used with metronidazole because they can inhibit the latter's effectiveness."

Flagyl is metronidazole.

And, Burrascano brings this up also on page 15 of his Guidelines:

"The conventional antibiotics used for Lyme, such as the penicillins, cephalosporins, etc do not kill the cystic form of Bb, yet there is laboratory evidence that metronidazole will kill it. Therefore, the trend now is to treat the chronically infected patient who has resistant disease by combining metronidazole with one or two other antibiotics to target all forms of Bb. Because there is laboratory evidence that tetracyclines may inhibit the effect of Flagyl, this class of medication should not be used in these two- and three-drug regimens."

I had asked about this in one of my earlier posts when I read in Dr. B's guidelines about not combining a tetracycline w/ Flagyl. The responses I got back from people were that they had similar combos of drugs w/ success. I will ask my NP about it but not sure why docs prescribe it still if it has proven not to be successful?

Yes, ask your NP. I would be interested in hearing the reply.

Sometimes docs forget facts such as this until the patient reminds them, sometimes they don't believe these statements by Burrascano and others, and sometimes they just never knew the information.

So, depending on what went on with your NP, it may be difficult for him/her to tell you the truth.

Also, lyme docs can develop favorite combos of meds and that's what they stick to because they have success with them. So, in a case like that, it would be up to the patient to request a different combo if they believe that Burrascano and others are more likely taking the correct position.
