I am a freshly bitten Lyme person (bit in March), started treatment in August.
I have been on abx treatment for 3 months:
Before visiting with LLMD, I was "self-treating" with what my PCP prescribed (at my request) - Doxy 200mg per day along with Nystatin. Never tried higher does of Doxy because I didn't really know what I was doing. The lower dose of Doxy was not real kind to my GI.
I was on the Doxy for 5 weeks prior to seeing my LLMD. After my LLMD visit:
Ceftin - 1 week Zithromax - 2 weeks Flagyl - 3 weeks and going - can't seem to get past 1/4 pill twice per day. But don't feel any better on a lower dose???
Doctor says to stay on abx unless you significantly herx or until you get better. I have yet to be feeling better. Some of my symptoms seem to be how I felt before I was on abx treatment.
I feel like I am doing everything right (diet, detox, etc.) And maybe the abx ARE working, but I am having a difficult time judging that.
The protocol dosage is: take the dose that works for you. Small doses seem to be all I can handle.
Has anyone tried this abx treatment for Babesia?
I am praying for more better days than days where it feels like I have one foot in heaven and one foot here.

I am very confused by your protocol.
Are you sure you understood the doctor right? This looks like Dr. C's protocol, but when we saw him he didn't tell us to stop an abx if you herxed.
What he said was if you weren't getting any reaction after a month to go to the next abx.
A herx reaction is what you are looking for. It means you are killing the bacteria.
As far as feeling better, that will come in time. It just takes patience.
