Caught my Lyme disease two weeks after being bit. Finished up a 3-week course of doxycycline a couple weeks ago. But more recently I’m starting to have what I have found as described as “post Lyme disease syndrome”. I’m having some joint aches, especially in my knees. And had neck and back stiffness yesterday. Still having some insomnia and fatigue. I was just wondering how common this is and if I should see a doctor to see if the bacteria is still present?

This is very common. 3 weeks of Doxy is no way long enough and most like they gave you 200 mg per day which is too low of a dose.
You need 400 mg of Doxy per day and treat for two months after symptoms have resolved. You should also have take a cyst buster such as Tindamax or Flagyl to treat the dormant form of the lyme bacterial.
Did you test CDC positive on a Western Blot test? Get to a lyme Literate MD as soon as you can

So sorry you are having more, or a continuation of the same symptoms.
While you are in the early stages it would be wise to get to a doctor who is NOT an infectious disease "specialist" so they can test you for possible coinfections, and/or provide additional treatment if they feel it is necessary.
I STRONGLY advise you do this ASAP.

No need to ask a doctor if you still have Lyme. You are still having symptoms, therefore you still have an active infection.

If you are going to see a doctor, make sure you are seeing a Lyme literate medical doctor aka LLMD.

Welcome and you need to realize there is a controversy in the Medical Community on diagnosing and treating Lyme and Tick Borne Diseases.
Without writing a novel you need to realize the Centers for Disease Control and the Lyme Committee of the Infectious Disease Society are on one side of the controversy and they control the treatment guidelines our normal MD's adhere to. On the other side is the ILAD's group which has grown up / developed since the early 80's as many of their patients have treatment failures under the normal course of 3 weeks of Doxy (or 4 months treatment if it is considered neuro Lyme).
First see if you MD will prescribe another 3 week course.
Second check to see if you can see an MD or DO that is a member of ILAD's. They will be more informed.

You're saying you caught it within 2 weeks, you treated for 3 weeks, and that was a couple weeks ago. I think you're still in the window of time to beat it, but you need to move fast for this not to become chronic. You need triage treatment right now, to head it off. This is not post - this is current.
Either you get the upped doxy as tickbite666 is suggesting, or you can post in Seeking a Doctor for LLMD referrals - Lyme-literate medical doctors, and go see one immediately. If you wait, this can go chronic.
