What could this mean?
He gets occasionally the pain behind the belly button too, but not necessarily at the same time.
He is quite gassy, frequently after a sugar treat.

OK, silly question...does he eat things like yogurt that's been artificially colored?
The artificial colors can change the color of the stool.
And, what kind of "sugar treats" is he ingesting? He could have an inability to digest gluten or fat.
If he has a gluten sensitivity, that can definitely cause diarrhea.
Ask the LLMD to send you a kit for a comprehensive stool analysis.
In the meantime, start giving him Digestive Enzymes after each meal. We use the one from Pure Formulas.
And of course, try to reduce his sugar intake (I know but I had to say it).

Thanks beaches and Carol. I keep him away from food colors, but the day before he had a blue icey. He usually doesn't have them though, and he still has this issue.
I have tried to watch his diet, and keep him away from sugars.
I have been giving him bone broth for the last three months almost every day. That has some fats in it, but I wanted to increase the fat content of his diet due to neuro issues. Also give him DHA.
I was giving Kefir for a little while, but felt his tummy was in need of repair due to all the gassiness and sometimes random discomfort. So I started the bone broth with the thought of returning to probiotics at the end of the summer, when I stop the broth. I didn't want to add even good bacteria if his digestion was poor.
The other thing is, he had an xray of his bowels recently due to night time enuresis and ruling out an obstruction. He didn't have one, but I was told he was moderately constipated. The doc said apple juice.
I know some on the board feel he has parasites.
Is this an indication of that, or not really?

Bone broth is an excellent idea, and there is no reason you cannot do both. The good bacteria in Kefir will reduce the gassiness.
I make Kefir with the starter powder. I don't go through the bother of "scalding" the milk, as all errant bacteria have been killed due to pasteurization.
I warm the milk in the microwave a cup at a time, then pour it into a one quart jar. I stir one half packet of starter powder very well into the fourth cup of milk, then stir that into the jar of warm milk.
I label it with the date and time, and put it into the cupboard for a day. When it has soft set, I stir it up and put into the fridge, where it thickens some more.
The directions for the starter powder say to use one packet per one quart of milk. I get good results using one half packet per quart.
A cup a day of this works wonders.

Blue icey...totally the cause of that days green poo. No doubt in my mind. When I was a kid, my friends and I would order blue iceys and blue slurpees as a POINT to make our pee and poo green. Hahaha. (From a small town...not much else for kids to do).
As for the couple of times without blue icies or slurpees...
I got food poisoning a few weeks back. My poos for a week afterwards were green. I think this was bile.
Perhaps he is secreting more bile?
Digestive enzymes and kefir are great ideas! Will help to calm the digestive process down.

Sorry about the food poisoning Greta...ugh. Yesterday we played Monopoly, and (sorryTMI), he gassed my husband and I out. Usually when I am that flatulent, I poop within an hour. He did not poop yesterday at all.
I know you guys are gonna think this is mentally unwell, and I cringe to here what Keebler is gonna say (so happy she came back for a little while anyway), but i went to the medical supply store and bought a urine catch hat to stick under the toilet lid. I told my son to put in under the lid when he poops, and just leave it there for me when he;s done. I want to check his stool for a couple of days.
I guess because when he was 5 a worm crawled right out of his poop in the tot toilet, and I have always wondered what it was, and perhaps if something is instigating this, I might be lucky enough to find something. I know stool parasitology is not accurate, and requires several samples to attempt diagnosis.
Heck, i brought the worm into the Ped office years ago, and they lost it transferring it to the hospital lab. I did not separate it from the stool...ugh. Anyway, they saw no eggs in the material. Imagine. This thing comes right up and flops over onto his stool, starting to proceed down the length of poo, and there's no hint of it's presence anywhere in the material. Well, the doc did give us 2 doses of Ivermectin, but reminded me we were treating me not my son. I'm sure she either did not believe me or it was a wittle wormyy that had lost its wittle way.

Humaworm has herbs for kids. Why not give it a try. If other members of your family has parasites, there is a high probability he has them also.

I can't remember if I shared this....
My son was in second grade. All of a sudden gas came on in amounts used to wipe out countries. Wall paper peeled off the wall, car rides were done with windows down and A/C on. The windows fogged, air masks were required to enter the bathroom for hours after a BM.
He was able to hold it during school, cause I asked the teacher if he was gassing out his classmates.
I took him to the dr and the doc acted like I didn't know little boys made a national pastime out of passing gas or imitating the sounds. I had an older son.
The doc finally relented and we had the pleasure of gathering a sample. I though I would never smell anything else again I'm my lifetime. It came back for Giardia.
He still had problems after the first round of antibiotics. Another fun "catch" and he was still infected. Finally got it with the second round.
Anyway, fun story, good memories. Wouldn't hurt checking. Here is a web page on green poop:
Green:
Green stools are always normal, but they can be mistaken for black stools.
Bile. Most dark green stools are caused by bile.
Green stools are more common in formula fed than breastfed infants. It can be normal with both.
Green stools are more common with diarrhea. This is due to a fast transit time through the gut. However, formed stools can also be green.
Dark green stools may look black under poor lighting. Eating spinach can cause the stools to look like this.

I don't think his green stool is due to food coloring though.
I took him to a urologist yesterday for the night time enuresis. He ran some tests, blood and urine. I wanted him to check for central diabetis insipidus. He said the osmolarity test of his blood and urine comarison would do that. I'm not sure he's qualified to test for a neuro condition, and i think there are other tests for that. He can look for the kidney related diabites insipidus though.
He said that the x ray of his abdomen was pretty fecally filled. It most definitely is. I think it's a separate issue to the issues we already have. I think it started with him holding in his poop to do other things. Now, we are in this mess.
He pooped a little yesterday. The first time in two days. Remember all the gas the day before? it was nightime the next day when he went and my yorkie pooed more then he did. It was just a small stool, and yup, it was formed and partially green. Not hard as a rock, moist. I cut into it. But there wasn't much and it was partially green. Nothing else suspicious.
The uro said that most doctors wouldn't advance to other tests before getting the stool passing again, as that issue could be pressing on the bladder. High;y unlikely, but they gotta say something.
Anyway, I'm waiting for the blood test to come back. We' will see. If it's abnormal it's what I expected. If it's not, they don't have the right test. Heck, were going to a neuro in three weeks for sleep disorders, he can check for central diabetis insipidus I guess.
The uro said Miralax. Why can't we do just a glycerine suppository, like the old days? That stuff isn't approved in kids anyway?
The apple juice didn't help from the Ped.
