Just started Malarone for the first time now suspected I have Babesia. If I do have babesia how long before I should start herxing here??

It can take 4 weeks for the atavoquone (one of the drugs in malarone) to build up in your system so that is typically when you have the worst herx. But many people feel it much sooner than that. I started with Mepron first (all atavoquone) and had a big increase in symptoms almost immediately, including depression and anxiety.
It takes a very long time to clear up babesia. Duncani is much more resistant that microti. They predict at least five months as it takes four months to turn over all your red blood cells. I have been treating since late November last year and expect at least 6 more months. You should be symptom free two months before quitting treatment.
