I have not been diagnosed but have classic Lyme/coinfection symptoms and have had competing diagnoses ruled out (except for fibromyalgia). I'm currently looking into finding an LLMD. In the meantime, based on a recommendation by someone on this website, I have been taking allicin (2 x 4000mcg per day) for about two weeks now.
At least two of my symptoms - muscle pain and joint pain/cracking - appear to have worsened over the last few days. My body aches more than before.
Could this be due to the allicin? I realize that allicin is not an antibiotic but believe it has anti-bacterial properties.

- Yes, allicin can most certainly cause a herxheimer reaction. Two per day can be too high for most to start with (best to start with just one a day) but since you've made it two weeks, maybe just adding more support will work better. Yet, not everyone can tolerate it. See the sulfur note below.
For the protocol below, it's suggested to always use with liver support because it can cause a herx. The AI#3 is the herx support AND other things to round this out:
