According to my lab text book a Complement deficiency, low CH50, can be caused by infection. So, yes, in your case it probably is caused by Lyme rather than lupus or any other autoimmune disorder.
There is also a note here saying that C4 and the serum Complement level are sensitive to heat and will decrease if left at room temp for more than 1hr. So your sample could have easily been mishandled also?
Hope this helps relieve some anxiety for the time being. When you meet with your doctor they should be able to review all of your labs together which will give you a more complete picture of what's truly going on.
