I have been trying to read up on autoimmunity and Lyme and have to admit, I'm still very confused.
My doctor and I both feel I may have autoimmune issues caused by Lyme.
I just posted a little bit ago about orals/vs IV's as I am seeming to see little improvement on orals, actually a worsening of symptoms in the last month.
Wondering if abx therapy makes autoimmune issues worse - especially peripheral neuropathies.
Anyone have ideas on this - I'd like an autoimmune lesson for dummies if possible and other thoughts about the neuropathies too.
I understand that the autoimmune issues caused by Lyme make things more difficult but am wondering if and when I get the Lyme under control if the autoimmune issues will go away or will I be left with some longstanding problems (my thyroid is a mess for example.)

I started down the autoimmune road with antibiotic therapy, long before I was clinically diagnosed with lyme/babesia. My recommendation is to read about autoimmune issues on the roadback website. There are many with lyme, and it is growing daily.
I can tell you that those that have completed lyme treatment have eliminated most, if not all autoimmune symptoms. Many with autoimmune issues and lyme experience an extreme worsening of pain, while undergoing treatment, and have to approach antibiotic protocol slowly, or at lower doses.
You mentioned hormone issues, and many there also have thyroid/hormone issues.
Go to www.roadback.org, and click on bulletin board. I think you will be comforted in knowing others are going through the same thing.

Agree .. and SOME autoimmune symptoms will go away with successful Lyme and coinfection treatment.
