My sore joints and burning sensations went away very fast after starting treatment and now I'm in the middle of month 3, and those feelings are back. Does it mean the bacteria has grown resistant to the medication? I'm on Amoxicillin and Zith.

Maybe you are just now having a herxheimer reaction. If the bugs are deep enough into your tissues, it might have taken that long for the antibiotic to saturate deep enough to get to them. Just an idea!
Maybe a lyme flare up!
Maybe a co-infection coming through?

I used to change up my abx every 3-4 months due to resistance. Nasty bugs seem to figure out what you are trying to hit them with and built immunity to it.
