My eyes always burn at first when I use medicated drops, but then feel MUCH better!
Do you feel any better after the irritation goes away?

You could try a different type or brand. What symptom are you looking to relieve?
If you struggle with itchy red eyes try OTC Naphcon A eye drops. Use them twice daily. Or Zaditor once daily. These are antihistamine/allergy drops. If you wear contacts wait 15 min before you putting them in.
If you struggle with dry eyes try Refresh brand "Tears". You can use these drops whenever your eyes feel dry, you cannot over use them. You can even use them with contact lenses. These help rehydrate just like real tears (per my eye doctor).
If your eyes are dry when you wake up in the morning try using Refresh brand "Liquigel" drops before bed at night. This will help protect your eyes and help keep them from becoming so irritated. I sometimes sleep with my eyes cracked open (so I've been told), these liquigel drops help prevent terrible dryness.
Whatever you do don't use Visine. Visine drops work by constricting the blood vessels in your eyes. This can harm your vision if used repeatedly.
If over the counter stuff is not helping you should consider seeing an eye doctor for more personalized recommendations. The refresh drops and zaditor drops are what my doctor recommended for me and have helped.
