Huh, sorta odd, but I have a similar pattern of getting a second wind at night too.
I tend to feel worse during mornings/afternoons, then around 9PM up to 1-2AM I feel better. And quite often I find myself staying up late, just because I happen to feel better then than I do during normal day hours.
I wonder if Babesia has like a 12hr lifecycle or something?

That's probably an adrenal dysfunction issue, and it's probably not good for us to let the 'second wind' disrupt our sleep. Many people with Lyme have that alert-at-night pattern.
two books address this (and the suggestions in them REALLY helped me): From Fatigued To Fantastic (ignore the dosages he gives for Lyme Disease, they're really low and the book isn't totally lyme-literate but the other info is good. He's kinda drug-heavy for the other recommendations (like sleep), but some people need that and he always gives other suggestions besides prescription drugs for sleep, adrenal support, pain, etc) Adrenal Fatigue: a 21st Century Disorder (or something like that).
