A few weeks ago, I started back on chloroquine and primaquine. First time in a year. Since starting I have had low grade fever. I thought my body temp was normalizing but now I'm not so sure.

What causes these low grade fevers while taking meds?

My guess would be the immune system finally recognizing there's an infection there.

Low grade fevers can be a die-off reaction. Congratulations, maybe you've found something that works!

Low grade fever can be from parasites and chloroquine is killing them.
