Stephen Harrod Buhner, wrote, besides his book Healing Lyme, a book called Herbal Antibiotics: Natural Alternatives for Treating Drug-Resistant Bacteria. In both he describes the anti-microbial effects of some plants in great detail.

His core protocol for Lyme uses a number of herbs that kill microbes. I can attest to that, as the herxing was terrible at first.
