Dead bugs in tissues can cause swelling and pain so yes, treatment could be the cause. Not treating could also be the cause for the same symptoms so you could say that lyme or bart could also cause those symptoms.
The pathogens go through cycles just like other living things so you will have die off whether you are treating or not. The difference is how much die off. If you have more than your body can process, you will have more symptoms.
