I first got this movement issues when I was on flagyl (constant head movement)...
And I do flagyl for a week once a month, everytime I am on it the movement is so much worse.
Is this a side effect of flagyl or maybe it's hitting something?

I can't say what is causing it, but it is a good idea to check with your doctor about it. Sometimes side effects don't always go away, causing me concern here for you.
I do believe toxins can contribute to movement disorders, but again, I'm no expert.

This is from webmd: Tell your doctor immediately if any of these unlikely but serious side effects occur: unsteadiness, seizures, mental/mood changes (such as confusion), numbness/tingling of hands/feet, painful urination.
I would assume unsteadiness would be part of movement disorder.

Do you mean your head constantly moves a little bit? [physically]... or that you have a *sensation* of the head always "moving"?
To me, this sounds more like a side-effect [reaction] & may indicate you should ask if you could try another "cyst-buster", like tinidazole.
You should check with an experienced local pharmacist, as Well as your MD's office.
