In my case, I took doxy for a year and only now have I reacted. Skin on my hands peeling off, rash etc. Like your son I spent a lot of time in the sun without problems, until now. LLMD is switching me to minocycline.

If he doesn't burn, I wouldn't worry about it. From what I've read, in general (not taking into account doxycycline), those with darker skin need more sunshine to produce adequate Vitamin D.
If he starts burning, then I'd worry about the sunscreen.

Sunscreen itself is loaded with chemicals that could make him sick.
Too much sun can cause skin cancer, even in dark skinned people so he really should be careful of that.
I never use sunscreen so I don't even know an alternative that might be safer to use. Healthfood store can advise.
I'm sure convincing him to cover up with light clothing is probably useless. Teens are so self conscious and won't wear a thing considered geeky.
