My lyme and babs were treated together as well. Did you ask your doctor why he didn't want to treat them together? What is his reasoning??
Some think that babs can produce similar toxins to borrelia so perhaps he does not want to overwhelm your system?
As long as you have something on board to keep lyme from gaining ground, you should be OK.
Is your doctor an ILADS doc?

My LLMD is treating both at the same time, or at least he sort of is.
I am presently on Dynacin and Zithromax for Lyme. The Zithromax should also work on the Babesia. Next month he is adding Bactrim.
This combination will go after both. I also take artemesia annua for Babesia.

There seems to be a difference of opinion between LLMD's on this point. Our very experienced ped LLMD (Dr. J) told me that he treats lyme and coinfections at the same time.
If you treated babesia with zithromax, mepron and artemesia (as many do) you would be going after both, since the zithromax goes after lyme but also helps the mepron work better against the babesia.

Hmmm...Janice I think your LLMD used to be my LLMD and I thought he treated Lyme for awhile until he figured out what co's you had for sure, then treated the co's together with Lyme. He has his reasons though.
Maybe he is going after whatever he thinks is most troublesome for you?
