I called my LLMD and they said to continue with the antibiotics and the foot doctor and ER also told me to continue with antibiotics. They said people with Lyme take longer to heal. But I'm just wondering if I should be taking something else. I am going to call my LLMD again.

One i know for fact Tetracycline group is not very good for bone it is knone that efects the bone on children badly.Not just coloring of the teeth but also strength to some degre .
If you have to stay on that drug the fracture should heal but it will take longer .
In your case i think the problem with bone is because of dysregulations of D vitamin, parathyreoid hormone ,calcium and phosphorus.
