I am about to start the Cowden protocol which has some antiparisitic activity. Was wondering if it would be wise to use parastroy at the same time?

Hoops, if it were me, I would not try to start them together, as it may be too much for you to cope with. You could start Cowden and, if you are tolerating it well after a month or so, you could try adding the Parastroy.
Alternatively, you could do your course of Parastroy first.
