It could be that the root canal treatment unleashed some bacteria into your bloodstream and your body was trying to fight it off. There is an underlying infection in the canal and if some of these bacteria infiltrate your immune system could react.
It doesn't matter that you are on antibiotics. When I was on IV Rocephin one of my teeth developed an abscess which I could not understand because I thought the Rocephin would have killed any bacteria in my body but apparently I was wrong. Antibiotics cannot kill every kind of bacteria-they are targeted against certain types of bacteria.
In my case I had to take Zithromax for the absess because the Rocephgin wasn't effective against whatever bacteria was in my tooth.
