They're both treated with antibiotics, but there isn't too much overlap.
All the tetracyclines are fairly effective against lyme, particularly in the early stages. Tetracycline appears to not be very effective against bart, doxy somewhat more, mino more than doxy.
The abx of choice for bart is the *floxacin family - cipro, levaquin, factive, a few others. They're particularly effective in combination with other lyme drugs like doxy.
Rifampin is used with some success against bart as well, but the floxacins are thought by most to be more effective.

What I meant to say is....While taking Rifampin and doxy, will the doxy also target lyme? I know it will when used alone, just didn't know if Rifampin makes it less effective.

I believe Rifampin and Doxy combine just fine.
But if you want to check, go to www.drugs.com. Click on Interactions Checker. You type the two drug names in individually and it will compile a list of drugs (you can make the list as long as you want), then click "Check Interactions."
Very useful tool.

Yeah, you do treat them together and try to overlap with drugs that can affect both of them at once as well as individual drugs for each. Rifampin often causes other drugs to be less effective than they would be on their own because I think it weakens the strength of the drug while increasing it's strength. So this also increases the chances of having a side effect from Rifampin. The drugs.com site is the best place to read about each drug as well as their interactions with each other. You can list everything you are taking and it will compare them all.
