I found Bar mostly causes neuro symptoms in my situation so I can't relate. May be different in every situation.
How are you so sre these GI symptoms are from bartonella? Many things can cause GI symptoms apart from bart or herxing. Could be side effects from the medications which commonly causes GI symptoms.
To assist with this increase your probiotic intake, fiber intake, and take something like activated charcoal & digestive enzymes about 2 hours after your medication & after eating.

All I know is that bart can cause UTI symptoms, like the urge to urinate frequently and even pain in the bladder. But when my treatment was working, this all went away.
I think lyme causes diarrhea and when you begin to experience that again, it means it is on the rise.
All abx cause me loose bowels but certain ones, like plaquenil, give me really bad diarrhea, so you should check side effects of the drugs your are taking.

Bart can cause gastritis and gerd. I had / have both.

I too can vouch that long term Bart really messes the GI up. I've had it for so long that it's gonna take some time to clear it up where as other areas clear up quicker.
